It's in interesting idea; some Caucasian languages come close. I think I read once that at least one author had tried to claim that Ubykh had no phonemic vowels, based on the premise that vowels were epenthetic and always predictable.
it looks like you're going for a sort of Indo-European thing, though, with phonemic semivowels that have vocalic allophones. The problem is that, as far as I understand it, PIE *y and *w are only analyzed that way because they behave as consonants next to the phonemic vowels *e and *o. I suppose you could come up with interesting ways in which your semivowels interact when put next to each other, but considering that one of the vowels in a diphthong behaves non-syllabically anyway, it would be more logical to just classify them as vowels.

I was thinking of an epenthesis where every consonant is followed by a vowel but certain vowels are ellided and then the sequences [Vw Vj Vh] become [u i ɑ] (except when adjacent to other /w j h/) and other remaining vowels become [ɛ]:
wywh > wVyVwVhV > wVywVh > wiwɑ
but
twwnt > tVwVwVnVtV > twVwnt > twɛwnt/twɑwnt (or something, not sure about this one)
and
'tqn > 'VtVqVnV > 'VtqVn > ʔɛtqɛn
EDIT:
Perhaps more to the point, initial [w j h] do not vocalize either, so
ypsl > jɛpsɛl
wywh > wVyVwVhV > wVywVh > wiwɑ
but
twwnt > tVwVwVnVtV > twVwnt > twɛwnt/twɑwnt (or something, not sure about this one)

I am in the process of doing the exact same thing! It's an idea I've been toying around for years as an exercise to see if it can be done sensibly. We seem to have different ways to achieve it, though.
